The problem I have real-time data scrolling in the JPanel and the menu gets over
written immmediately after dropping into JPanel area. If there a "Over Write"
type mode for the Menus??

Try passing false to JPopupMenu's static setDefaultLightWeightPopupEnabled()
method before you instatiate any of your menus... this will force the popups
to be heavyweight and not be overlapped by any heavyweights below (you are
probably using a Canvas sub-class or some other heavyweight to scroll your
data).
